Tim,
The below shows that the WLAN_EN (GPIO to reset ) is working fine, the host is able to detect a device at MMC1 slot. This is good.
Jan 01 00:08:07 beaglebone kernel: mmc1: card claims to support voltages below the defined range. These will be ignored.

But what is the below errors, is it related to WLAN IRQ?
Jan 01 00:08:07 beaglebone kernel: RIT: A: Error is -110, IRQ Status is 0x18000
Also when you try to bring up the WLAN I/F, I see same errors for IRQ? Also the SDIO communication fails with Illegal byte Seq error, and read 0xCCCCCCCC.

Did you try to compare the files that I provided and is that look okay? Also can you share your portion of the code and the WLAN_EN, WLAN_IRQ, MMC GPIO mapping.
Also do you have the possibility to probe the status of WLAN_EN, Slow_clk lines during boot and during ifconfig wlan0 up.
